On May 20, 1662, the inhabitants of Flagogna obtained permission to build a church in honor of the Madonna and St. Florian in the place where a votive altarpiece still stands today. The request was motivated by the need to invoke divine protection for the community and for the livestock, and the building was initially dedicated to the Blessed Virgin Mary and St. Florian. On 18 May 1821 the parish priest obtained the title of "Auxilum Christianorum", or "Help of Christians", given its protective function, to the church.
In 1820, a flood of the Tagliamento river destroyed the building, which was rebuilt the following year, only to be destroyed again by the 1976 earthquake and put back on its feet.
